Since Virtuemart is lagging far behind with development - plans are to have a finished product by J! 3.5, beginning of 2014 :!: - what e-commerce solutions can we use :?:

We are looking at Mijoshop as a solution. Could we integrate this solution in templates / make them compatible?

yes you're it hard to predict something.
Mijoshop - is based on Opencart, so for them there would easy to update "bridge"
But have you tried "K2 Store" - solution for K2.

...I still wonder if sometimes it's better to use independent solution like Prestashop/magento on subdomain ? Then you will not dependent on CMS version. Hmm?

Was thinking about something similar indeed: running a WordPress install in a subdirectory with Woocommerce. or run Prestashop / Magento. But then I would have to re-write the CSS of the themefiles (e.g. Simplicity) in order for the shop to appear as a part of the original website.
As my webhost has a relatively low php memory limit I wouldn't want to edit my entire site in WordPress, but only the shop might work... Mijoshop costs $ 59, so I'll want to test it first.
