Bootstrapp and javascript conflict

Hello,
I'm setting a component for online booking that use bootstrapp. I had to install the twitter bootstrap plugin in order to use the component on Storefront because without it was impossible to use.
Now some layout problems are solved, but seems that javascript of the theme goes in conflict with component and bootstrapp (maybe some css element too). Using Joomla 3.3 default template "protostar" all works fine, but with Storefront no, so the problem seems not to be the component.
I tried to set all tools in theme features (disable script on ID item for example) but nothing has changed.
Do you have any suggestions or advice to fix this?

Sadly we don't support this kind of modifications.
The only thing I could do is to ask you for your site url and precise informations on how to search for the problematic areas. If it is a quick fix to do I'll try to help.
