From Menu Manager - Main Menu - Template it does not unpublish Template or any of its sub menus .

In general it's not our problem, because gk did not created a joomla cms.
But probably you have to use Rebuild option in Menu Manager, then maybe use repair database. It must be something wrong with database I guess.

Try to also disable from inside this menu item and others.
