Works Section NSP GK5 issue

I hope I am just making a simple tired error...
I used the John Quickstart, and then upgraded Joomla to 3.3.3
My problem is that the The links in the #Works module do not work.
I am getting the images to show up, and the pop-up works. But when I click the main image it redirects to an empty URL.
Example: when I click on a photo from the chosen k2 categories the popup works fine, image shows and reads the author and category fine. Then I click on the image to read the full article and am sent to empty link like this: "../k2/k2-categories/print-design/index.php"

UPDATE:
I figured out the problem was the SEFUrl setting in the server config.
When set to SEF URLs it would not work. When disabled it links/redirects fine.
Is this a known issue or something I can fix to utilize SEF URLs.
