shop cart totals not line up correctly

I put in the new update to the template. Several issues.
1. When you go to the cart page, the tax is on the line down from wording tax.
2. On product detail, it has price then sales price. I've changed things in the configuration but then prices don't show in the cart total page. We only want prices once. I was able to not show prices at top but it still says wording prices.

I've attached sample screen shots of both.

How do I fix this?

Will this also fix the issue with custom field cart attributes not adding to product price but instead acting like a discount in the cart total?

We need to go live with this site. When updates come out, how can we update just the changes and not have to uninstall and reinstall template? this causes us to loose changes we have made.

An update to VM can be done only by overwritting files in /html/com_virtuemart.
