Template's driving me nuts--Lost Menu Items

Yesterday, I tried to resize the template a bit, and I lost all of my main menu items that I created. I couldn't figure out how to fix it. I even went back to the original size. I had to pull down the entire installation and start over to get it working again.

Today, I got all the menu items set up again and everything's working fine. When I went in to change the percentage size of the two right column in template manager, I lost my menu items again.

Now, my main menu is sucking in articles as the menu items.

Can anyone help with this? I've set up multiple templates on various sites and have never had this much trouble with a template before.

You can check it out at this site, but not much to see since my original menu items are gone. I putting together a sample page so the owner could see some of the stuff that could be done with the template.
