I have the old template which I have customized heavily, if i upgrade will i have to redo my layout and template?

site is www.twodiceboxing.com

If I upload the files and overwrite the existing ones on the ftp, will that reset everything to the normal stock layout?

If you have modified php files and/or templates css files then you will loose all of that as when you do copy new files they will overwrite your old ( modified ) files.

If you have only modified override.css file then simply don't copy override.css file from new updated package. Just keep your own copy.

If you haven't taken notes when you have edited the files then you have to do hard way which is downloading a copy of your websites files/folders and the database to your own local server ( see Xamp or Wamp for windows ) then you can test/compare/update/retest as much as you want before transferring the final result to your main website.
